I think there's a text limit I'd reach. Off the top of my head:

FF VI, because Terra. FF VI, because Celes.

FFT because my archer Spencer died. FFT because my priest Shari died.

Bastion, because the choice was no choice at all.

    FF X, obvious reasons.

FF IV when Palom and Porom turn themselves to stone to stop the walls.

    Phantasy Star II.

Any time in Fire Emblem that I had to sacrifice someone.

    That Dragon, Cancer.

State of Decay, after I suicided this alcoholic member of the community that was causing problems and as the zombies pulled her weaponless body apart she cries out "I wanted this."

Halo CE, when I realize there will be other games in the series.

Here's a list of games that made me feel strong emotions, but not necessarily cry: Brothers: A Tale of Two Sons, Mass Effect 3, Metal Gear Solid 3, Kingdom Hearts, Valkyria Chronicles, Gone Home, Bioshock, Spec Ops: The Line, Walking Dead: Season 1, Bastion, Red Dead Redemption, Deadly Premonition, and Valiant Hearts: The Great War.

    I probably missed some.

Also, Recettear: An Item Shop's Tale.

It gave me a game I didn't even know I wanted, a game I've dreamed of since I played Dragon Warrior 4 once upon a time and you do the third episode as Taloon where you can be a merchant as long as you want.

If you think a loan shark fairy can't give you the feels, then play Recettear.

    Capitalism, ho!

Spec ops does not get enough credit for how awesome a story it had. I never thought that a shooter of that nature could have such a compelling story. The gameplay was not bad, not the tightest shooter but it got the job done. Gone home was also a really interesting story, I like the horror vibe it created(if you went in blind), plus the bite sized play time was really good for a single play through.

EDIT:That sarah study was bubble hell.

Oh man that game is so good. Sell stuff or grab loot in a dungeon? Why not both!

I, uh, don't know what you're talking about? Also I think I know you (because you are prolific), but not your name. it is vaguely vexing.

I was trying to tempt him into logging into steam, where I was sure he would receive a supercool message.
