Assuming you don't have a cat, they sometimes come down in through the fan/vent. The cat has been the cause of a few live bats in the house here. Fun catching them and taking them out and avoiding getting bit.
Well I think the patch was only for if you were having that particular error so everything should be working at this point. One thing that messes with people sometimes is that first install. If you have a lot of HITs done in the last 45 days, that first update can take a while. You might want to just uninstall it and redo the whole thing. I remember that's what I had to do when I first started.

Hmm no spaces or cracks in the ceiling? Like if there's a gap they can come in from the attic/crawlspace as sometimes they roost up there then wander down in. I guess it could have come up the drain but don't know how it would have got in your sewer pipe.
would be a good idea to call animal control, so they can take the bat and make sure it was not rabid.
